One-Block CYRCA Help

One-Block CYRCA is a program based on the CYRCA algorithm. The program allows users to check if a multiple sequence alignment they give is part of existing or new CYRCA sets of blocks (these sets are actually multiple block alignments). The multiple sequence alignment can be in the Blocks format (and include several blocks) or in the FASTA, CLUSTAL or MSF formats. In the later case ungapped regions of the multiple alignments at least 4 columns wide will be converted into blocks. These blocks will be shown to the user before she/he submits them to the program. To include a column with gaps in a block change the gap characters into Xs (character for unknown amino acid). Since the program can some time take more than 15 minutes, or even few hours to run (depending on the size of the input and the load on our server, and the computer hosting it) we recommend giving an e-mail address to receive the output and/or noting the URL where the output will be placed. The ouput will be kept on our server for a few days. Please pay attention to any error or warning messages
